I actually noticed they do that in some of the manga that I've read. In Vagabond by Takehiko Inoue, well, in this story it profiles the rise of Japan's most famous samurai, the "sword saint" Miyamoto Musashi. In one chapter he endeavors to challenge the head of the Yagyu school, the "invincible Yagyu Munenori".

Before entering the school he realizes he stinks and takes a bath in a hot spring. After he's done he steps out of the bath and Inoue draws a fall panel of Musashi stepping out of the bath - he's completely naked but it's noticeable that there's an absence of detail around his private area. lol

On the other hand, there are no such restrictions for the various women who happen to bare all in the series.
